I have the hull and deck stripped and I've removed them from the forms. I intend to do the recessed cockpit, which in this case is just a small triangle fore and aft . Should I cut out the complete cockpit opening now and glue in the cross pieces or just cut out enough to  glue them in, then glass the deck and cut out the final opening then?

Not sure what you are building but I would have done any cutting etc. to the deck while it was still trapped on the forms to hold its shape.
