While I added the inner rails everything glued and fastened just fine. After about 30 mins the rail on the starboard side 26" from the end cracked. I heard the pop and quickly coated the area with epoxy and added another clamp. My question is, once this dries will I have bond issues when I proceed with the second rail?
I think you'll be fine. The epoxied joint should be stronger than the original wood.
The same thing happened to me and I fixed it the same way. I can't even find the crack now.

Agreed, sounds like you handled it just fine. On a cosmetic note, mine didn't crack, but there was a holiday during the glue up, leaving an ever-slim-but-annoyingly-noticeable separation between the two rails that form the outwale. I clean it up a bit, threw in some more epoxy, and then added a patch - celebrate it, as it were.
