So..we’re gluing in that transom, right? I don’t see it in the instructions, but we must be slathering its beautifully beveled edges in thickened epoxy. I did a pour-over epoxy coating on the transom, and a cool in/onlay compass rose from CLC on the bulkhead
Sure looks like it. That looks like thickened epoxy/woodflour putty fillets along the edges. (picture is from the construction gallery on the Pocketship page).

For sure on fillets. Gonna fillet hard. I’m talking edges. Per instructions, I beveled that 19mm plywood transom to sit flat against sides. That would only make sense if you’re gluing them together. Otherwise, wouldn’t you leave it square (like the other bulkheads) so you can squeeze some of that fillet in the gap? Again, this is my first stitch and glue…so maybe I’m missing something.
I’m not a Pocketship builder nor do I have the manual, but yeah, you need to glue those surfaces together. The only reasons I can think of for a bevel along the edges is to make a nice fair hull shape and to have a good solid piece of wood for rounding the hull/transom edge. if you flip ahead in he manual, do you see instructions for rounding the transom edges, possibly before taping them or otherwise covering them with glass?
Anyway, yes, plan on gluing it. Your boat’s coming along nicely. That’s a nice decorative cuddy you’ll be having there.
