stitch holes not being filled by epoxy roller

The manual doesn't seem to mention it, I just assumed that the stitch holes would be filled as I rollered on the epoxy. I've now done two coats on the outer hull and there's still light of day shining through many of the holes. I guess I'll make up some thickened epoxy and fill 'em up, do the screw holes from the rails while I'm at it. 

I saw an earlier thread that advised filling the holes after the first coat of epoxy went on to make sanding more consistent.

Or I am over-thinking this? Maybe I should just be patient and they'll fill with epoxy and paint?

   If your hull is bright, light will always shine through those holes since the epoxy is clear. But you may have to fill some of the holes to keep the water out! Once you splash your boat, you'll find out where some of those holes are. Going with thickened epoxy is the right thing to do.
